Postdoc in gut microbiome modulation in animal models

Under a new Innovation Fund Denmark project, the Host and Parasites group, Section for Organismal Biology (Department of Plant and Environmental Science (PLEN)), the Environmental Microbial Genomics group, Section for Microbial Ecology and Biotechnology (PLEN) in collaboration with the Microbiology and Fermentation group, Department of Food Science (UCPH FOOD) are offering a 2-year postdoctoral position in the field of comparative metagenomics of the gut (fecal) microbiomes of animal models (minipigs and cockroaches) used as preclinical models for human gut dysbiosis, starting January 1st, 2022 or as soon as possible thereafter.

Description of the scientific environment The Host and Parasite group conduct research on the interplay between a host and its associated microorganisms including biodiversity, systematics, co- evolution, and population ecology. Specific for for the present call is research on: Immune stimulation and gut microbiome restoration by parasites, and the use of animal models in relation to toxicity and drug potency. A central theme of the research is to investigate the delicate interplay between a host and the microorganisms found in the gut, with a hypothesis that many naturally occurring gut microbes stimulate the overall well-being and fitness of the host. The Environmental Microbial Genomics group uses sequence-analysis based information to describe genomic traits of keystone species and their prevalence in natural and artificial microbial communities and metagenomes, including information on bacteriophages and how other mobile genetic elements shape microbial evolution and traits. Group activities span microbes in both natural, agricultural and health related systems. The Microbiology and Fermentation Section conducts research within food fermentation and starter culture functionality, food preservation and spoilage including biocontrol, microbial food safety and hygiene, gut microflora and probiotics in humans and animals, and microbiological quality assurance.. Project Description The position is advertised in connection with an ongoing multidisciplinary program, MiniGut - Preclinical animal models for pre- and probiotic gutbiome stimulation (www. minigut.dk), funded by Innovation Fund Denmark. In addition to the university groups, Novozymes A/S, Ellegaard Göttingen Minipigs A/S and ParaTech A/S are commercial partners. The overall aim of the project is to develop two animal models, minipigs and cockroaches, as preclinical tools to describe the modes of action and effects of pre- and probiotics, pipeline formulations, commercially available products and pharmaceutical compounds presently being tested in humans. The project aims to validate the animal models at a level that meets the regulatory requirements for pre- clinical testing of pharmaceutical compounds relevant to intestinal dysbiosis in man.

The postdoctoral research will focus on characterizing gut microbiomes of animal models under normal conditions, following induced inflammation, and various pre- and probiotic intervention. Samples from human clinical studies with comparable intervention will be available for identification of common responsive components in microbiome of the animal models and man. The candidate will be expected to work collaboratively with project partners and perform high-throughput nucleic acid sequencing (Oxford Nanopore and Illumina platforms) and participate in bioinformatic analyses of the resulting data. The successful candidate will be expected to publish results in international peer-reviewed journals and, to some degree, to engage in supervision. The post may also include performing other duties, such as applying for external funding.

The candidate is expected to have a PhD or similar qualifications in computational biology, microbiology, genomic analysis, comparative genomics, or another relevant research field. The candidate must be proficient at extracting and purifying nucleic acid (DNA and / or RNA) from complex biological samples and to further process them to create libraries for high- throughput sequencing using Illumina and Oxford Nanopore platforms. The candidate should also be acquainted in processing large datasets and performing bioinformatics. The candidate will ideally be experienced in installing analysis pipelines from other research groups and in making minor modifications in order to overcome scalability issues, poor documentation, or to adapt the pipeline to the project's data. It is highly advantageous if the candidate can demonstrate previous experience with related to manipulated gut microbiotas, especially in the context of investigating the role of gut dysbiosis in human or animal diseases.

The candidate is expected to be enthusiastic about working in an interdisciplinary academic environment, conducting research at the highest international level. The position, therefore, requires a highly motivated scientist who is comfortable working in teams, have good interpersonal skills, as well as a collaborative and open mind-set.
